CAIC -- Comparative Analysis via Independent Constrasts. Mac program implementing the independent constrasts method for phylogenetically correct comparative methods
CMAP -- The Comparative Method Analysis Package, by Emilia Martins. Described by the author as slow and unfriendly, and available only for DOS machines, but implement a number of different methods for calculating phylogenetically-correct correlations between two continuous variables. Should soon be superseded by COMPARE.
Compare -- Computer programs for the phylogenetic analysis of comparative data. Written in Java, and also available on a remote server. Implements a number of different methods, including independent contrasts, spatial autocorrelation and sum of squares parsimony. Can generate random data, trees and/or branch lengths, and do various other things, and should be growing all the time. By Emilia Martins.
MacroCAIC -- MacroCAIC is a CAIC derivative for testing correlates of species richness using comparative tests
